European settlement in the area began in the mid-19th century with the arrival of fur traders and missionaries. The first European settler in the area was Joseph Beadle, who established a trading post along the Big Sioux River in what is now known as Canton.
The county itself was officially established in 1867 and was named after President Abraham Lincoln.
